Without vs with the PayPal integration
Without it: Shopify's native payout reporting covers only funds settled through Shopify Payments. Standalone PayPal is a separate gateway, so its fees, refunds, and payouts fall outside your Shopify payout reports, with no shared order reference to match the two by hand. Reconciling means matching exports on amounts and dates.
With it: Every PayPal transaction is linked to its Shopify order, so fees, refunds, and payouts sit next to the orders they came from. Net revenue is calculated for you, mismatches trace to a single line item, and bundled PayPal Wallet activity can be filtered back out of your Shopify Payments payouts.
